After the first two seasons with some bits of plots, a lot of crack and fillers, season 3 showed me the best development of Juudai and made me awed about how much emotional twists he had to go through. I liked that he was the one who decided his problems himself, got the consequences he hadn't meant it to be and still directly dealed with it after all. I was a bit disappointed when they didn't show what happened to Juudai between season 3 and season 4, which made me feel Juudai's change in personality in season 4 was a bit forced.
IMO, it's a very amazing character development, partly because it's painfully realistic, and partly because the way they showed it in the show is awesome. While the lack of solid transition between s3 and s4 does make s4 Judai odd, he's still a character who underwent solid growth from all his experiences. 180 episodes is all it took ^^
Fate/Stay Night: Matou Sakura (mostly in the visual novel, route Heaven's Feel)
Then I got to read the Heaven's Feel route of the visual novel and she started to eat my brain (her dark side, her backstory, her development, her hidden immense power etc.). I started to see her as more of a better character and feel that she deserves more love.
Speaking of eating your brain, she can do that in HF, you know :P
Kidding aside, there are a lot of fans who don't like her backstory because it seems a little forced in overdrama so as to make the viewer pity her. Probably because the real story behind her is so radical as to be so hard to connect to her meek personality. I think she's a strong person in that regard, and I guess you really can't blame her for turning out the way she was in HF.
Gakuen Alice: Sakura Mikan
GA has nice characters (though it's hard to believe they're still elementary kids when they're shown going through lots of scary things -_-). Also Natsume is awesome for the reasons you mentioned :P
Ranma 1/2: Hibiki Ryoga

Code Geass: Lelouch Lamperouge
I've read that theory somewhere and even I'm still not sure of it, since I've watched CG in the supposedly edited DVD version. What makes CG the highly-regarded anime it is, I think, is because of the emotionally realistic characters and spider-web-complex plot, and, really any anime could be like that as long as they have those. Lelouch's gambits really make readers drop their jaws for the sheer brilliance of it ^^
